tophat: parameter -r

My understanding is that it represents inner mates difference. I wonder what is the best way to estimate this number. I provided a number based on the insert size our tech people told me: insert was ~400, read length was 100 each, so my -r was 200. But the percentage of properly paired was only 60%. What happened here? How should I tune it?
