    ILLUMINACLIP adapter.fa file creation

    Hello.

    I am using trimmomatic and know that the sequences to be removed are

    Adapter 5’ AATGATACGGCGACCACCGAGATCTACACTCTTTCCCTACACGACGCTCTTCCGATCT
    >>TruSeq Adapter, Index 1
    >>5’ GATCGGAAGAGCACACGTCTGAACTCCAGTCACATCACGATCTCGTATGCCGTCTTCTGCTTG
    >>TruSeq Adapter, Index 2
    >>5’ GATCGGAAGAGCACACGTCTGAACTCCAGTCACCGATGTATCTCGTATGCCGTCTTCTGCTTG
    >>TruSeq Adapter, Index 3
    >>5’ GATCGGAAGAGCACACGTCTGAACTCCAGTCACTTAGGCATCTCGTATGCCGTCTTCTGCTTG


    however I do not know how to create the adapter.fa file knowing just the sequence names.

    Could anyone provide a sample adapter.fa file that they use as a adapter reference for trimming using the command ILLUMINACLIP ?

    my other option is to use adaptercut, but I want to try the reference adapter.fa first...seems easier

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
