    Bug Report For Samtools View

    Dear All,

    Recently, I find a bug for samtools view. you can input chr:start-end in samtools view, also you can take bed file ( -L bed file) to appoint interest region. But you will find they will get different result.

    if you use the latter method (-L bed file), you will get lots of result from non-interest region.


    Is there anyone also come cross such promblems. If you have some solulation, please tell me [email protected]. Thanks

    Do the "non-interesting" reads span over your region of interest? That's the most likely cause. It would also be nice if you could post a reproducible example.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
