    Pileup Format Question: Quality Scores

    Hi all,

    So I'm a little lost on the quality scores in the pileup files I have generated.

    From what I read, it is the ASCII value minus 33. So I'm assuming it's the decimal ASCII value?

    Or is there an easier way to convert the glyphs into phred integers?

    The normal way to phrase it is that the ASCII values are 33 plus the phred score. So, a phred score of 30 would lead to 30+33=63='?'

          Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
