TopHat bug

Hello,

I have encountered a TopHat bug where completely erroneous CIGAR strings are produced, such as 9M6361N62M2695N536870911M, on 70bp reads. I attach a zip with a sample fasta file and the sam output file in the hope that one of the developers can pinpoint the problem.
