Works perfectly for me, with the exact same files and command line, on CentOS 6 server with bedtools v2.20.0.

Just upgrade to the most recent version of bed tools.

I get the same error message as you with bedtools 2.17.0, whereas it works perfectly with bedtools 2.20.0, using exactly the same files and command line.

It's always best to start by updating to the latest software when faced with a mysterious bug.

Do I need to re-install the zlib, zlib-dev through sudo get-apt?

Do you know the commands I should use? Thanks

          Code:
           sudo get-apt install bedtools 2.20.0

The best is to get the very latest version from GitHub.

bedtools - the swiss army knife for genome arithmetic - arq5x/bedtools2

            Download the latest version.
Uncompress the file. Just type 'tar -xf *.tar' or tar -xzvf *.tar.gz' if the file is gzipped.
Change to the newly created bedtools folder.
Compile the code. Just type 'make'.
            Done.

The binary files will be in the bin folder. Type the full path to the bin folder, or add the bin folder to your PATH environment variable to avoid having to type the full path each time.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
              by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
              by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
