    FASTA file manipulations

    Hello,

It might be a basic questions, but I was wondering about the best methods to manipulate FASTA files. My purpose is to extract Accession number and the sequence for every LSU from a fairly large database. I have tried working with it in Excel, but probably I need more advanced tools for that.

    Thank you ,

    Hi Medina,

sorry, I do not fully understand what you are trying to accomplish. Seqtk, bbmap reformat, and grep might be tools that might help if interpret the drift of your questions correctly.

Try using biopython or bioperl, they have packages to read and extract bits of information from fasta files. It sounds like what you need can be achieved in a simple script.

Can you describe exactly what you need to do?

        My project

Thank you guys for helping me,

I have downloaded a database that contains sequences for fungal large ribosomal subunits. The information provided in the database is too much, since all I need is an accession number for sequence and the sequence itself.

        This is the provided info:

What database did you download this from?

The format looks very similar to GenBank/NCBI Nucleotide.

You can probably download files which have only the sequence,
in fasta format (.fna files), with the header lines containing the accession numbers, if you don't need the rest of the information.

Otherwise, as aready mentioned above, you can parse your files with Bioperl to extract the accession number and the sequence.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
            by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
            by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
