    Retrieve only top HSP per hit with blast+?

    I've found a few threads about this posted previously but I think the new version of blast+ does not support the -k command that seemed to work before.

    I'm running a tblastx search and so I will sometimes get six frameshift HSPs per hit (the correct reading frame being the highest scoring) when I really only want to keep the first one. I don't want to limit my total results to a maximum of one hit, just the HSP per hit.

    Can anyone help me with this?

      So there isn't a way to limit the output even before parsing a script with BioPerl?

      It seems like the option at least used to exist within blast+...

      Does the Best-Hits filtering algorithm in blast+ have an option so that I can just retrieve this information?
