Help out a toxicologist

Hey Everyone,
I am a toxicologist/physiologist that has jumped into the world of next generation sequencing. Due to some circumstances beyond my control I have had to start several projects (both 454 sequencing and Illumina sequencing) without first being up to date on the data analysis. I have sent samples for sequencing and expect results in the 6-8 weeks. In the mean time I need to get myself up to date on the data analysis.
All of the work we are doing is related to gene expression, basically looking for changes in gene expression related to some toxicant exposure in a variety of animals, mainly fish. As our lab is home to a revolving door of graduate students whose background is not usually rooted in bio informatics I am hoping to find a data analysis system that is user friendly, has a not so steep learning curve, and easy (if possible) to use. I am more than willing to purchase if necessary. Does anyone have a suggestion as to a software package that would meet my needs? I appreciate any help.
