NCBI’s Sequence Read Archive contaminated with Mycoplasma

~ 11% of NCBI’s Gene Expression Omnibus (GEO) projects between 2012 and 2013 contain at least ≥ 100 reads / million reads mapping to mycoplasma’s small 0.6 Mb genome: http://blog.genohub.com/mycoplasma-c...quencing-data/

Was that ~11% of GEO projects from cell cultures that had reads mapping to mycoplasma or ~11% of all GEO projects between 2012 and 2013 regardless of origin?

Those were ~11% of GEO projects from cell cultures (see below). They mention that it's an underestimate because they discard mapped reads that were not just mycoplasma, but other bacteria too. If they lower their threshold to 10 mycoplasma mapped RPM, contamination rates were closer to 15%.

      ...."We estimated that 57% of the samples (n = 5328) were cultured and 43% (n = 4067)
were not (Supplemental Table 2). In series with cultured samples, 11% (52/484) had at least one sample with 100 or more reads per million (RPM) that mapped to mycoplasma"

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
