    Problem opening RFAM database file

    Hello,
when I open the file "alignments_and_trees.txt" which I downloaded from:

    ftp://ftp.ebi.ac.uk/pub/databases/Rf...d_trees.txt.gz

    it is totally gibberish.

    Can anyone help?

    Thanks in advance.

That is because the files included in the "database" directory are dumps of a MySQL database. See the README file here: ftp://ftp.ebi.ac.uk/pub/databases/Rfam/11.0/README
Dumps of the relational MySQL database used at the Sanger are also
available, although documentation for this set of files is almost
    non-existent.

Also, the file alignments_and_trees.txt.gz has been compressed as indicated by the .gz extension (using the tool gzip, similar to zip files on Windows). If you decompress this you should get a plain text file alignments_and_trees.txt (which will at least not be gibberish )

Unfortunately that is not the case. In spite of the .txt extension that file it is still binary after uncompressing (unless the file on the FTP site is corrupt).

Weird. That is... unhelpful, and not following naming conventions

After looking at a random selection of files in the ftp://ftp.ebi.ac.uk/pub/databases/Rf...atabase_files/ directory I have a feeling that alignments_and_trees.txt.gz may be corrupt. Other files I tried were indeed plain text after unzipping.

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
              by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
              by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
