    Your script is cool- prints out a billion files with the file name being the query id, and the contents being the hit id. How would I get it to also print the queryid in the contents of the file? (I can concatenate all of these files later)

    Million ways to do it. This is certainly not efficient but maybe educative. You can just paste it to the command line as such as long as *.hitIds files are in your pwd.

    for f in *.hitIds; do name=$(basename "$f" .hitIds); echo "$name" > $f.tmp; cat $f.tmp $f > $f.newFile; rm $f.tmp; done
    And yes, learning Bash is fun. You can do so much with it..
