    variable selection in DESeq2

    Hi,
    I was wondering whether DESeq2 has any features for variable selection or should it completely be done beforehand outside DESeq2? The problem with the latter is that, I want to be able to consider the whole set of genes (i.e., rows of the countData) together, when doing the variable selection, and I don't know of any approaches that allow that.

    We do not have any variable selection functionality. The majority of our users have a fixed experimental design.

    One warning on variable selection: if you have many variables or many combinations of variables that you search over, and then you do selection based on explanatory power, then finally perform null hypothesis testing, you can lose Type I error control (too many false positives).

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
