  • Velvet Compilation error

So I am trying to change my MAXKMERLENGTH to 99....this is a straight forward thing...but for some reason when i change it at either the command line or in the makefile it stays 31. I even see the maxkmerlength=99 displayed while it compiles, but when I run velveth to see the compilation settings it still displays 31?? Anyone else experience this?

We have successfully compiled velvet with that length set to 60 and I see references on the net where people have used numbers higher than 100.

Have you looked carefully through the compilation log to see if there was any clue about your observation.

it looks like you have to recompile velvet for the new length you want. I have not tried this but there looks to be a goo explanation here...

What were the exact commands used during compilation? I've changed these settings quite a few times and don't recall any issues.

          Did you try

          Code:
          make 'MAXKMERLENGTH=99'
They posted the solution on BioStars here is the link,

            Current Approaches to Protein Sequencing
            by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

            Strategies for Sequencing Challenging Samples
            by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
