    How does ENCODE calculate ChIP score?

    Hi guys,

    Have a question regarding the Tfbs track from ENCODE hg19 (Toxn Factor ChIP). So i downloaded the original track file from their website and isolated the TF binding sites of interest within the file in specific cell lines, however, when I view the tracks side by side the scores of the binding signals are very different!

    Anyone know how ENCODE calculates the score of these TF binding? Tried to go through their website with no avail...
