prediction of SNP effect on cis-elements

Hi all,

I'm working on a DNA-seq forward genetics project. I already called variants, used VEP to annotate them, and used SIFT to predict the effect of the CDS SNPs.
Now I'm interested in a tool that predict the effect of an upstream variant on the downstream gene expression, by mutating cis-elements.
If you know about a tool that does that I'll be happy to hear about it.
