    samtools on windows?

    Greetings,

I'm new to next-gen sequence analysis and am trying to analyze data from my first project. I have been provided .sam files to look at my data, with instruction to look at it in samtools. However, when I download samtools, and attempt to open the program, the program opens for a split second, then immediately closes with no error messages. Is samtools compatible with Windows XP or is there another program that I'm going to need to use?

    Thanks for any insight,
    Matt

    Install this:

And then download and install samtools from within cygwin.

Cygwin installs a dll that provides an linux API emulation layer.

Sorry, I got the same problem. I have downloaded Samtools from sourceforge for the windows version. I question is where to put all these files? I could put .exe in my perl\bin directory. What about others?

I tried to compile it using MSYS and it has many dependencies...

      Thanks

Which commands do you use from within cygwin to install samtools?

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
          by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
          by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
