  • Minimus2 - empty .coords

This wasn't a minimus issue in the end, sysadmin resolution found.

I’m running minimus2 on an .afg created using masurca and newbler assemblies but Im running into the below error. Im probably missing something really obvious.
Section of the log file below:

    !!! 2015-02-25 13:55:32 Doing step 21
    !!! 2015-02-25 13:55:32 Running: /usr/local/bin/show-coords -H -c -l -o -r -I 94 3298_minimus.delta | /local/software/amos/3.1.0/bin/nucmerAnnotate | egrep 'BEGIN|END|CONTAIN|IDENTITY' > 3298_minimus.coords
/bin/sh: /usr/local/bin/show-coords: No such file or directory
    !!! 2015-02-25 13:55:32 Command: /usr/local/bin/show-coords -H -c -l -o -r -I 94 3298_minimus.delta | /local/software/amos/3.1.0/bin/nucmerAnnotate | egrep 'BEGIN|END|CONTAIN|IDENTITY' > 3298_minimus.coords exited with status: 1

    Many thanks
    David

I just ran into this (on BioLinux). With administrator privileges, you can type:

    Code:
    sudo ln -s /usr/bin/show-coords /usr/local/bin/show-coords
    and minimus2 will run.
