Hello,

is there some sort of usermanual around for windomasker, part of the ncbi C++ toolbox, or blast+.

There are quite a few flags and I am not entirely sure what to choose. Basically I want to find the repeats in a genome and generate a track in gbrowse with the repeats labeled somehow. Has someone any experience with that?

You can use SDUST algorithm which is an improved and published version of DUST algorithm. DUST is integrated with NCBI's Blast. Both of the algorithms have been developed at NCBI.
