BLAST for sequences that are more distantly related

    Hi all,

Is there a way to set up NCBI online BLAST to look for sequences that are more distantly related to a subject sequence and have them show up within the top 100? I tried tweaking some settings I saw but seemed to only get very close matches. I am designing a PCR to amplify a family of proteins that is pretty well conserved, but would like to make sure it doesn't amplify something that is outside of acceptable homology.

    Thank you!

If you are blasting amino acids, you have to change the substitution matrix, from blosum62 to blosum45, to align distantly related proteins.

PSI-BLAST was designed exactly for this purpose. PSI==Position Specific Iterative. It is an iterative search which first consturcts a Position Specific Scoring Matrix (PSSM) from a multiple sequence alignment of related proteins. That PSSM is used to further seach a database (instead of the standard BLOSUM or PAM matrices). The search can be repeated iteratively to refine the PSSM and pull in more distantly related proteins.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
        by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
