  • how can I find a read in IGV?

    Hi,
    If I know the Read ID, how can i find it in integrated Genomic Viewer?

    I'm not sure that is possible in IGV. What you could do is to search you bam file(s) for the read you are looking for, get the position and then in IGV go to that position to find the read of interest. Not a great solution, but for one or few reads it might be ok. E.g, not tested:

    Code:
    samtools view myaln.bam | awk '$1 == "my-read-name"'
    From this you get the chromosome and position of your read that you can use in IGV

      You can right click in the middle display panel. Choose "select by name" and then paste the read ID in.

      You will need to combine this with Dario's solution above because even though the read is selected in IGV the display does not automatically switch to the position of the read (far as I can tell) so you would need to manually go there yourself.
