  • Question about stand alone blast for linux

    can the output formats of a blastx file be changed after analysis done with the default -outfmt 0 format? Im using the stand alone blast 2.2.30 and already ran the program for a couple of days realizing later I will need a .xml file to be able to use in blast2go I don’t want to redo the whole thing but simply change formats if possible.

    Not really, no. Format zero is human readable plain text, it can be parsed but this is unreliable and not recommended.

    The BLAST ASN.1 archive format (-outfmt 8 or 9) can be converted to any of the other formats using the NCBI Blast_formatter command line tool.

    You can also convert BLAST XML output to the basic tabular format quite easily, e.g. https://github.com/peterjc/galaxy_bl..._to_tabular.py
