I got the samples with average reads length is 120 bp at Proton , 30 M single end reads per run.
And no reference genome.
My object is to get the Differential Expression genes as the pipeline of reference-based did.
(1)Which pipeline do you prefer for Ion-Proton RNA-Seq data?
(2)How about Trinity+RSEM+edgeR?
