LCA (Lowest Common Ancestor)

Hi,

The LCA algorithm is implemented in MEGAN software to assign reads into taxa (based NCBI taxonomy nomenclature). I get used to work with MEGAN via Graphic Interface, not in unix terminal. Do anyone has an experience in using Megan in terminal ? in case of unfeasibility with that, I am wonder to know whether LCA does exist with other tool or software locally installable ?
