    Single nucleotide polymorphism (SNP) discovery in polyploid

    Hi,
    I would like to find SNP in polyploid organism(having more than 2 chromosomes), is there any SNP discovery tool that can handel that ?
    If not, anyone know how to compute SNP confidence score from concensus call in this case ?

    Not too sure, but what about the "-N" option in "samtools pileup"? I say I am not too sure since I am not sure how SNPs with one out of N copies will be reported (N>2).

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
