Paired-end reads : compute insert size along chromosomes

    Hi everybody,

Does anybody know a tool which take a BAM/SAM in input in order to compute the mean of paired-end insert size along the reference sequences - i.e. human chromosomes ?

If not, what combination of existing tools may give the fastest result ? I planned to use samtools to cut the BAM in little regions, then any tool which compute the mean insert size, but this method will probably be very slow.

Thanks by advance for your advice !

If you want an overall representation of insert sizes in your data then this is one option: http://seqanswers.com/forums/showpos...13&postcount=2

    Others:

Estimating NGS paired-end read insert size (or fragment length) from SAM/BAM files - getinsertsize.py

Samtools view should be fast with sorted/indexed bam files.

      Thanks for your help.

What I would like is to have this information, but for different intervals. This kind of output should be more clear than my explanation :

      Chr Borne_1 Borne_2 Mean_Insert_Size
      chr1 1 10000 389
      chr1 10001 20000 401
      ....

Something like this (inspired by one of the links in post above):
        Code:
        $ samtools view sorted_indexed.bam "chr1:1-100" | cut -f 9 | sed 's/^-//' | awk '{ total += $0; count++ } END { print total/count }'
You can then iterate over the intervals.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
          by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
          by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
