    redhat versus ubuntu

I am being asked to use RHEL red hat instead of ubuntu. Are the commands for bedTools, samtools, etc the same. I know the licensing is different, but are the package mangers/repositories the same?
That is will sudo apt-get still be used? Thank you .

The commands for NGS software are the same. You have different options for package management: yum and rpm are typical.

      So,

      Code:
       sudo apt-get install gcc
      would be
      Code:
yum group list then sudo yum group install "Development Tools"
      Code:
       sudo apt-get install bedtools
      would be
      Code:
       sudo yum install BEDTools
      Thank you .

Google 'Redhat Package Management tutorial' if you want to understand what you're doing, as opposed to asking the community every time you have a question.

You may also want to consider installing the bio software from scratch. This way you have always the latest versions installed (or at least the versions you want) and it makes you pretty independent from the linux distribution. This lets you use whatever linux distribution you like or whatever linux distribution is used in your institute/environment.

            Just my 2p :-)

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
                by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
                by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
