    Can maq support multiple threads?

    Hi everyone,
    can maq support mutiple threads (processors)? just like the "-t INT number of threads [1]" parameter in bwa or "-p/--threads <int> number of alignment threads to launch (default: 1)" parameter in bowtie

    No. The 'overriding' generally used for that is to launch separated MAQ process with 2 millions sequences/couples each... And then you can merge them.
    For that you need a system to launch in queue, or your system will explose (fork-bomb like )
