Hello,
I've got some very weird sam format files coming from mosaik - the seq and qual fields are unequal length. There are also random tab and newline characters in the qual field, which is causing me serious parsing problems! Has anyone seen this before? If so, do you know what causes it? Is there a way to fix it? I'd also be interested to hear if anyone has had problems with sam format from other alignment software...
