    BFAST match/localalign help

    Hi,

    I'm trying to create a bfast localalign but it doesn't work. I've located the problem with bfast match. The match appears to be working, but I can't find the *.bmf file. This is what happens:

    I enter the following command:
    bfast match -f /<dir>/bfast-0.6.4d/reference/reference_human.fa -r /<dir>/bfast-0.6.4d/reference/SFF/GEFS9NN02.fastq

    As you can see, the output is fairly strange. Where I placed the ... \n ... \n ... \n the console prints literally pages of the strange output, usiing half the CPU just to print it. While at the end the program states that it is terminated succesfully, the *.bmf file is missing. I've searched the entire computer, but no file found. What is happening here?

      Worked like a charm, thank you. I feel kinda silly for not thinking of this. The strange output is gone and the localalign is running, so we'll see how it workes out.

          Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
