    Using SRA-Blast tool (NCBI)

    I am interested in aligning specific genomic sequences with canine genome SRAs.
    After the results screen comes up, when I select multiple hits and then click on graphics to view the alignments, nothing happens. The alignment only works if one selects one hit, which is hugely impractical.

    I have disabled my pop-up blocker for this website and tried using different browsres (Explorer, Chrome) but nothing is working. Help please!

    Not exactly sure what you are asking here.

    SRA-blast alignments (I generally click the "show results in a new window" check box when I start a search) are catergorized by input sequences and once I click one of the hit boxes it loads the alignments inline on the same page.

      Right now it is working again. I am using a smaller input/query sequence (400 bp instead of 900 bp) although I am not sure whether that made a difference. I will take your suggestion and try clicking on the "show results in a new window".

        Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
