I'm wondering is there a convenient way to extract partial reads sequences mapped to a fixed region on the reference? Say the length of each read is 75nt, and I only want to extract the part around 30-40 nt of each read that mapped to a 10nt long region of the genome. Ideally the partial sequences should be in fasta format with "-" standing for deletions.
