    Handling ambiguous nucleotides (IUPAC code) with MEGA software

    Hi,
    I sequenced some genes for a lot of individuals and I would like to make a phylogenetic tree with consensus sequences using the IUPAC code for ambiguous nucleotides with the MEGA software.
    However, I wonder how this software handles this code, is it treated as missing data?
    I hope my question is clear...
