  • Tools available for analyzing the methylation dataset for Human DNA Methylation 3x720

    Hi,

    I am unable to find a link to start a new thread so I am posting my question here, sorry.

    I am working with Nimblegen DNA methylation datasets. Can any one please help with any tools available for analyzing the methylation dataset for Human DNA Methylation 3x720K CpG Island Plus RefSeq Promoter Arrays (Roche Nimblegen, Madison, WI, USA) please?
    The dataset that I would like to analyze is the following:

    NCBI's Gene Expression Omnibus (GEO) is a public archive and resource for gene expression data.


    I tried charm or MEDEP but the documentation is not very user friendly. Any quick help will be much appreciated.
