Sugarcane - whole genome genotyping & GWAS

    Hi all,
Planning to do whole genome genotyping and association studies in Sugarcane.
Presently reference genome is not available.
Kindly suggest which method I should go for whole genome SNP genotyping. I am thinking about the ddRAD.
Whether its advisable to go with that?.
    Kindly suggest

    Thanks

If your population is not highly diverse genetically then ddRAD should not have too many locus dropouts from SNPs in the two cut sites or creation of new cut sites in the fragment, so should work fine.

I think one potential trouble would be if you want to assay a small number of loci it will be difficult to amplify with such a large genome. The other possible problem is if you have high ploidy levels and duplicated regions it will be difficult to determine if reads should collapse into one stack at a locus or if reads are paralogs and should be considered two different loci.

Thank you very much for your response.
      Planning to go with ddRAD.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
        by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
