Trinity - Permission Denied

Using Trinity in iPlant Atmosphere. The instance already has Trinity. When I try to use it with this : Trinity --seqType fq --single ERR279688_1_74qual90.fastq --run_as_paired --JM 20G --no_bowtie

iPlant says they can do nothing. I tried sudo but then it says Trinity is not found. I tried downloading Trinity with both git clone and curl but then different errors come up. Any advice?

Do you have write permission to /opt/bioinformatics_apps/trinityrnaseq_r20140413p1/trinity-plugins/jellyfish/bin/.libs/8978-lt-jellyfish ?
