    Strand bias in variant calls

Most, if not all, strand bias filters of SNV calls require that a variant to be observed on reads aligned to both directions. While I understand the rationale behind this is to avoid strand specific sequencing errors (such as the famous CCGG tetramer), I wonder whether one should also check whether the variant allele is supported by DNA fragments originated from both strands of the original DNA molecule? The reason I think there is a difference here is because the strandness of a read is not always the same as the strandness of the DNA fragment it was derived from. For Illumina PE libraries, my understanding is that the strandness of the first read should correspond to the strandness of the DNA fragment. Are there existing tools/callers that look at this type of strandness and strand bias filters?

Thoughts and comments are welcomed. Thanks!

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
    by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
    by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
