Have been working with the newest version of pandaseq (pandaseq 2.10) and have been running into some trouble. I have been trying to align my forward and reverse reads but have been getting empty output files. Also using a Mac if that matters. Would anyone know what the problem may be? or potentially something new in pandaseq 2.10 that I may not be adding to my command line?
