    Tophat Multiple inputs and out puts

    Hi

    I have 5 fastq files. Is it possible to run tophat on every one at the same time and get 5 outputs with a single command ? [ SAM files ] ?

    In general Tophat accepts multiple files and gives a single output but in my case i need multiple outputs (for 1 input 1 output)

    I don't think tophat can output one file per input.

    If your reads come from an Illumina sequencer and if they have been run on different lanes (or on different instruments), then you could parse the tophat output on the bases that read names begin with 'instrument ID':'lane number'.

    E.g.:
    EBRI093151_0001:7:1:479:1994#TCCACC
    Instrument name= EBRI093151_0001
    Lane= 7

    Alternatively you could match the SAM output against the 5 inputs although I not sure read names are guaranteed to be unique across runs.

        Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

        Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

        Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

        New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

        Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

        We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
