1) I am not analyzing a human genome. When I perform makeWindows.py to make windows file, the script told me that "Chromosome number>24. Are you sure this is correct?". Did this affect my result or it was just a warning?
2) Manual said the users needs to merge all files of library insert size distribution for every BAM file. So how to merge them? Just simply "#cat 1 2 3 > all" or need to calculate the sum of each insert size from all separate library files?
