problems with MAQ

problems with MAQ

the problem is that i ve 56 lakh query tags and when i use the maq.pl easyrun -d command for aligning my query tags with the reference seq only 14 lakh get loaded and about 4 lakh align. all of them are single end reads of not more than 100bp( actually <25bp). what could be the reason that all of them dont load???
