I'm a graduate student and I'm just beginning a rotation project that involves detecting SNPs in soy resequencing data. What kind of bioinformatics software out there would be best for this sort of work? I've heard that the SOAP package is frequently used, but there's not a lot of documentation for it out there.
I don't have much informatics background (I only just learned Shell commands a couple of weeks ago). Is there anywhere I can go for advice on how to get the best results from SOAP on my data?
