    high percetage of intergenic reads from RNA-SEQ

    We just finished analysis on a RNA-SEQ project, however, we found the exonic reads accounts for only 15% of total reads while intergentic reads almost reached 70%. Very confused. Any thoughts here?

    Maybe the sample is contaminated by the genome DNA ?

      We have seen a similar thing with one set of libraries and it was confirmed as carryover DNA contamination.
