how to run Bowtie

i am new to linux and ubuntu, and i am trying to run bowtie.
i have a second machine with win32 and i could run it normally with command line from its directory.
but in ubunto, i donk know where to put the directory and how to run it from cmd
can anyone help me with my simple problem

Download Bowtie
go to terminal, located at applications/accessories, you can now navigate to your dir
or go to your folder, where you downloaded Bowtie open your folder, right click on a empty space, the you will find the option open in terminal, and you are there..
I hope that is what you want

actually i could navigate to the directory :
.....~$ cd bowtie-0.12.7
then i am trying to run it like this
.........~/bowtie-0.12.7$ bowtie-build .... (this application is that directory )
but i am getting error that bowtie-builf is not a command !

the local directory is not in your path
