I perform cufflinks on my data. The result of cuffcompare are all "u" and "." . I don't understand the difference between "u" and "j". How to decide if it is a novel isoform. What's it relation with reference transcript?
And in the cuffdiff, the class_code are all '-'. Is that to say the result is not a transcript?
