how to do a phylogenetic tree

Dear All, as I'm new to the topic and on this forum you may apologize my trivial questions. I have one: from a sequence alignment of DNA sequences, is there a way to obtain a tree based on a codon position ? I would like to compare it to the standard phylogenetic tree. Many thanks for your kind help !

    Hi,
maybe you ehave to be a bit more precise. What do you mean with "based on a codon position"? Do you have an alignment of protein-coding sequences and want to exclude two two positions (1st and 3rd for example)?
