Analyse short reads using blast2go

Hi all,

Is it possible to analyse short reads in order to mining information?
For example, I would like to use blast2go to analyse my short reads but I'mnot sure the right approach. My idea is I perform the contigs from the reads using velvet. Then from the contigs I analyse using blast2go. Is it the right approach?
Anyone can guide me here?

Yep, sounds interesting if you're looking for novel functions in, for example, a set of contigs from a bacterial accessory genome. I am not sure if Blast2go will be fast enough for large datasets. When I tried it a great number of Blast results were interrupted / went missing.
