  • DESeq question

    Hello,

    I want to try use DESeq (with no biological repeats).
    Is it correct that all I need to do is to prepare a tab delimted file and to have in each line:
    gene/contig read_count_in_sample_1 read_count_in_sample_2 ...

    without any other info (including the length)?

    Simon Anders wrote very good documentation for DESeq, which you can read HERE (the format of the input file is well explained there). Also, I would highly recommend against doing DE analysis without biological replicates (even though DESeq allows for such design).

      Thanks a lot!
      I would prefer to have biological repeats, but currently our collaborators who did the exp don't have repeats, so I have no choice...
