Regarding cuffcompare output files, some of them appear to be deposited in the path from which you call cuffcompare (even if specifying <outprefix> using the -o option). The affected files include:
    cuffcmp.stats
    cuffcmp.loci
    cuffcmp.combined.gtf
    cuffcmp.tracking
This could lead to some confusion if you happen to be in datapath1 when you call cuffcompare on datapath2. A simple work around is to add the appropriate cd command to your scripts just prior to calling cuffcompare.

Quick question about Cuffdiff: Can it handle a time course in which each time point is compared back to the same reference point?

I am doing a complicated time series of various treatments in various genetic backgrounds, but thus far have not relied upon the [-T] option in Cuffdiff, because of this issue. (When I tried -T back in July, it compared each additional time point to the previous time point, not the time 0 untreated control). Any info/ suggestion would be appreciated.

      Thanks.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
        by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
