    novel plany miRNA prediction without reference

    Hy, we made a 454 run of a miRNA library of a non sequenced plant. What pipeline you would suggest to predict novel miRNA considering that we have not any reference ?

    You can use the genome of a very related plant.

    Otherwise I don't know how to do such prediction without a reference genome..

      There are some tools which predict the precursor mirna structure from the sequence. If im not mistaken they used HMM to do that, but I cannot remember the name of the tool.

          Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
